Does anyone know of a command line interface Registry cleaner tool that will
cleanup after deleted COM/ActiveX components? I need to script a registry
clean as a part of a build script that builds multiple VB6 objects.

If not command line interface, one with a COM interface could work too.

In the absence of more detailed specifications, the generic REG.EXE with
appropriate switches/parameters will get you started.
