Is this an active\active two node cluster? If so, Are you sure that instances of SQL Server services are both Standard Editions or Enterprise Editions?
My guess is that you have two active SQL Server instances (and notification services) and one of them is Standard Edition and the other one is Enterprise Edition.

I am asking because we had a notification service running for 3 months, the
other day we had to fail over out cluster so the service stopped and tried to
start on the other node, But it wouldn’t start. We received the following
event log. The only changes to the server have been patches and service
packs. And as I said the service was running fine for months.
Event Type: Error
Event Source: NotificationServices
Event Category: None
Event ID: 99
Date: 3/30/2009
Time: 10:10:29 AM
User: N/A
Computer: MOTHER
Description:
The Notification Services instance encountered an error in one of its
components and must stop.
EventParameters:
Instance Name: BAMAlerts
Problem Description: The database was created with or upgraded to a
different edition of Notification Services. Use the Notification Services
edition that the database expects.
Notification Services Edition: Enterprise Edition (64-bit)
Database Edition: Standard Edition (64-bit)

You must run SQL Server 2005 Enterprise Edition to upgrade your SQL Server
2005 Standart Edition to Enterprise Edition. There is no such a patch or
service pack for upgrade.
