Once, I saw Charles suggested to a poster to check if there was an Anti-virus software was running or not because it caused this problem. In that post, this solution (shutting down anti-virus software and stopping its services) worked.
Will you give it a try?

I needed to reinstall SQL 2005 on a W2K3 SP2 Standard Edition with a
different server collation than the default. I uninstalled SQL 2005 and the
reinstallation fails with the error message, "SQL Server Setup could not
connect to the database service for server configuration. The error was:
[Microsoft][SQL Native Client][SQL Server]Login failed for user 'sa'. Refer
to the server error logs and setup logs for more information. For details on
how to view setup logs, see "How to View Setup Logs Files" in SQL Server
Books Online".
I have tried installing with Windows Authentication mode and with mixed
mode. I have tried deleting any registry entry that looks like it may have
been orphaned from previous install attempts. I have stopped any and all
services that I could based on lists supplied in other threads. Short of a
clean OS install I am at the end of my ideas. This looks very similar to
other installation problems that people have had but, nothing seems to work.
It's almost as if the install is expecting that the 'sa' password will be
something but, the SQL Service that is running already has obtained a
different one from somewhere else. Anybody have any other ideas?
