Certificate is no problem..
I was searching for a way to subsribe to a publisher without using Server
Management Studio... But I think that I will use a install script, which
execute some scripts (also need some users etc. etc.)

exists and if it does not then create it, and then do the sync.
You can pull this as a job in task scheduler, or using Windows
Synchronization Manager/Sync Center.
Note that you will need to install the certificate on the subscriber which
will involve clicking a hyperlink or programmatically going to the web sync
site and downloading and installing the certificate.
