Darren,
I'd check for blocking on the subscriber. I'm not too sure what type of
replication you're using, but this would apply in all cases. Once there's a
pause in the synchronization on the problematic server, run sp_who2 and look
at the blocking column. DBCC Inputbuffer on the spids will give extra info.
