An MSDE instance should be visible as its own SQL Server registration under
enterprise manager. If, your application databases are stored within your
SQL Server instance, then it is logical (but not necessarily safe!) to
assume the MSDE instance is not being used for this purpose. However, it
might be worth adding the MSDE instance to EM to check.
MSDE does not come with the graphical tools, such as Enterprise Manager etc.
