Does anyone know how to account for the effect of weather on sales using
the
time series forecast? Would another algorithm be more appropriate?

I would say you are searching for reasons for sales, not sales forecast, at
least for our first investigation. You could use sales as predictable and
weather (categorized) as one of the input attributes and use Decision Trees.
