SMS Installer

I'm just now learning SMS and have a question about SMS Installer.
My understanding is once you compile within the console it will create
a Setup.exe of the app., which can then be used as the program file in
an SMS 2003 package.
I ran through the property options and created the Setup.exe by
compiling; then I ran through the "Watch" option in the SMS Installer
console to install it on my test machine and recompiled to grab the
changes (I heard repackaging should not be the first install choice).
I tried to create a package and program two different ways:
1. Referencing the Setup.exe in a normal package and program
2. Using Package From Definition (using the created .sms file and the
Typical option for the
program).
When the Advertisement ran, it didn't install the app., but installed
the original.exe (not the setup.exe created by the Installer) that
installs the program. It's as if the Setup.exe and .sms file are only
"unpacking" the original file needed to do the install, and placing
that .exe on the test machine.
What am I doing wrong?
