My SMS implementation is a little smaller, only hosting about 250 apps. Our guidelines for creating packages is to use the vendor's native installer as much as possible, as long as it supports command-line, silent installs. For every InstallShield package, creating the ISS file has proven to be the best resolution. If the vendor's install doesn't allow for silent installs, or if we need to package an interally develop process, we always repackage into MSI packs. The SMS 2.0 packaging app is a little on the lite side, so we use Wise.
