You don't mention if it's stand alone, or connected into your SMS
hierarchy...
If it's stand alone, and you've migrated your clients you can shut it down.
If it's connected into your SMS hierarchy, you'll want to disconnect the
site (make it a stand alone site). Wait for this change to propagate to the
parent site. Remove the sender addresses from parent and child sites. Shut
down the site server.
In AD, you'll need to manually remove the site specific entries from the
'Systems Management' container.
