We've introduced a completely new SMS site into our environment and
transitioned the clients from the old site to the new Site system. I will
be
removing the old SMS site from the environment but because there are
references in Active Directory I'm wondering what is the best way to
completely remove the Old site.

You don't mention if it's stand alone, or connected into your SMS
hierarchy...

If it's stand alone, and you've migrated your clients you can shut it down.

If it's connected into your SMS hierarchy, you'll want to disconnect the
site (make it a stand alone site). Wait for this change to propagate to the
parent site. Remove the sender addresses from parent and child sites. Shut
down the site server.

In AD, you'll need to manually remove the site specific entries from the
'Systems Management' container.
