We have never validated the Vulnerability Assesment Scan tool with any version of MBSA other than what it shipped with. (MBSA 2.0). We don't have any plans to do so at this time.
Also, keep in mind that MBSA 2.1 includes additional VA checks that were not in MBSA 2.0, and therefore not referenced in the SMS DB.

I have a question on deploying Microsoft Baseline Security Analizer. We have
SMS 2003 R2 which has the MBSA feature. We recently deployed 2.0 (2.0.5029.2)
to all of our machines. I see that MBSA 2.0.1 (and 2.1 beta) is available
now. If we wanted to upgrade all our clients to 2.0.1, could I replace the
original installation file MBSASetup-en.msi (that's located in the package
folder) with the 2.0.1 installation file MBSASetup-en.msi and then rerun the
advertisement to deploy the new version? If I were to do that, would SMS see
that the clients already have 2.0 and stop the installation? Should I create
a custom SMS Installer file that checks the version of MBSA?
