The default "All Systems Collection" and "All Systems Query" return the
exact same results. Both are capable of returning records with duplicate
machine names. But they both would return the exact same results. Is it
possible that someone changed your default collection / queries?
Below are the defaults. (Notice, they both return everything from
sms_r_system)
Default "All Systems Collection"
select * from sms_r_system
Default "All Systems Query"
select Name, SMSAssignedSites, IPAddresses, IPSubnets,
OperatingSystemNameandVersion, ResourceDomainORWorkgroup,
LastLogonUserDomain, LastLogonUserName, SMSUniqueIdentifier, ResourceId,
ResourceType, NetbiosName from sms_r_system
