Well I don't want to disagree with you but I have looked around and cannot
find anyway to get the runonce key to execute without restarting??
In fact if you look at the very definition of what it does it is to run
things silently in the background as the system starts up.
What makes you think the runonce key is happening before a restart? Could
whatever your runonce key is supposed to be doing, is done from somewhere
else making you think it is fromt he runonce key?

adds a command to the RunOnce key in the registry to run after reboot, then
initiates a restart via shutdown.exe with a 25 minute delay. Everything
works fine, however sometimes (not always) the command in the RunOnce key
actuates BEFORE the system shuts down. Does anybdy have any idea what causes
this behaviour and how I can prevent it?
