This article explains how to create a modified msi.
http://myitforum.techtarget.com/articles/8/view.asp?id=6983

In short you run msiexec /a client.msi smssitecode=auto TARGETDIR=c:
\smsClient

Auto will make clients autodetect their site, you could hardcode your
site if you only have one sms site by using smssitecode=s00 (where s00
is your sitecode).

This tool should be able to assist you with some tweaking.

If you install it you will haven an initiate advanced client actions
option in your systems management server group in start menu.

This gives you the option to set the sitecode on a group of computers.
