If you are in an AD environement:
Use different Group Policies for user on clients and users on TS. I've
solved this by using both the user and computer part of the TS policy, and
enabled the User Policy Loopback processing mode with the replace option in
the computer part. That way the normal user policy is skipped and the user
part in the TS policy is processed instead.
