No, you're right, there is no reason to resave it again except that it's
habit. ;) I will try your work around and see if that works. Thanks for the
advice.

The old Publisher 2000 had a similar problem in that if you saved an
HTML file from the publisher file, both the PUB and HTML files were
in HTML format. I know I read that they were fixing that, but
perhaps they didn't fix it completely?
I will try not saving it again and see if that helps. Though that
feels like a work around to a real problem.

I don't have a specific answer to the issue
but I cannot see any reason to resave the
..pub file after you create the .pdf.
Personally, I would save the completed
..pub project first and then create the .pdf.
And I prefer the freeware PrimoPDF over
the Publisher PDF option but I guess that's
just what I'm accustomed to.
