How do you know they are hidden and simply not missing? If they are there, then create a htaccess file and upload it to the same folder - that should overwrite the old one.
BTW, I read someplace that enabling FPSE will sometimes affect htaccess files but I don't remember if it erases them or makes them worthless.

This only happens with my ISP. I do some editing on another website which has password protection and the .htaccess file is displayed.
How do I make the files in question visible on the server? The files aren't hidden in their Properties. The ISP folks claim it isn't controlled by them.
This happens in two file transfer programs; FileZilla and AceFT3.
