Here's some answers to your questions:

1. Microsoft removed the ability to sync via Wi-Fi due to security
concerns.
2. With a VPN the network administrator can decide whether or not to allow
you to connect another network while you are connected to the office. This
is called split horizons or dual homed. At this time only your network
administrator can resolve this because the setting is based on their
requirements for the VPN connection.
3. I do not know why it would not be seen each time you insert it in the
cradle. I would first suspect that the cradle is not making good contact
with the Axim and go from there.
