Whenever you set up a new mail client, be it Outlook or any other client, it has no idea what has been previously downloaded. It will download whatever is in the Inbox of the mailbox on the server.
the only problem I have left is if
there is any way to get my old emails back onto the website...even if
i cant necessarily keep them on outlook
There is no good way to do that. POP is a one-way protocol for mail. You could remail them all to yourself, although that's certainly not an ideal option.
