I have done some more digging and have realized it has really nothing to do
with his Blackberry. I found the same issues with other users, just not to
the same extent of only having 2 or 3 days of emails.
if i go to Tools:Recover Deleted Items.... all of the emails are there, then
some, like thousands of them. When I select and recover them they are all
treated as new emails, get sent to blackberry's, auto-replies are sent, etc.
and will stick around in the inbox for a while. After they disappear again,
they are not in the deleted items folder, but when I go to Tools:Recover
Deleted Items... there they all are again, and when I do another recover, it
all starts over again, msgs sent to BB and auto-replies, etc.
I do not have any mail retention policies set. I do not have any auto-delete
policies, no spam or junk email policies set. All of these emails should
remain in the inbox until the users moves them somewhere.
after the last recovery, i managed to get the emails moves to an archive.pst
folder, then deleted them from the inbox. This stopped the emails from
disappearing again.
I need to be able to stop outlook from doing what it wants with the emails.

Are you (or he) using BIS or BES? What does the user do when he gets all the
old messages?
Temporarily disable the BB service so you can recover without the items
going to the device. I'd probably leave it disabled until you determine
what is causing the data loss - or identify that it is or is not the BB.
You can't prevent outside apps from touching the mailbox, other than by
disabling the outside devices.

The user has a blackberry and i checked the settings and it should not be
synching.
The mailbox manager is not running on the server.
When I recovered the deleted items, filling up the inbox, all of the
messages get sent back to his blackberry, totally pissing him off.
Is there anything on the desktop or server that I can set that would
prevent
any outside apps from manipulating the user's email?

Outlook 2007 in exchange cached mode is only showing 3 days of emails,
