Weirder and weirder.
As far as working out what file PPT is trying to open and from where, you might
want to download FileMon from www.sysinternals.com (it's now owned by MS). Fire
it up, set it to log file opens and see what it records while you run the
presentation.
I'm wondering if it's a pathing issue ... that is, PPT asks Windows for the linked
file, Windows looks along the path and hands it the first match it finds.
Depending on how you open a PPT, the path may change.
Remind me ... have you tried totally deleting the "historical" version of these
files (after backing them up to a CD, thumbdrive or other "off-network" storage)?
Here's something else that turned up in another group just recently; I'm not sure
there's a connection but on the off chance it'll inspire an AHA, I'll toss it out
there:

Found a fix! Vista Enterprise, Office 2007 Enterprise
My problem was that due to corruption of the offline file store in the
Client Side Cache (CSC), the user could not save Microsoft office
documents of any type to a network drive or folder. Offline folder
synchronization was being forced by a Group Policy. Because of this you
could not modify offline file settings and therefore could not enable or
disable offline files. You cannot delete the v2.6.0 folder located in
C:\Windows\CSC because it is locked while logged into domain.
Solution:
1. Log in as a local (non-domain) administrator.
2. Take ownership of C:\Windows\CSC and all subfolders and files.
3. Delete everything under C:\Windows\CSC. (the v2.6.0 folder MUST be
deleted!)
Restart computer, log into domain. Offline file synchronization should
now be working and users can connect and save office documents to
network drives and folders.

There is an add-in that tells PowerPoint to update links during a looped
presentation.

This add-in performs that task. It will refresh all information within the
running show while it loops. "
The statement that 'PowerPoint updates the links contained with[in] a
presentation when it is opened and when the slide show begins' is the
remaining question - Experience says that it doesn't but a way of forcing
PowerPoint to refresh the link was my original request and may be the
solution.
