It's likely an excuse but we'd need to have more details to be sure, such as
what doesn't "work" exactly. Are there error messages? Is the third-party
application a Word add-in? What does it do exactly? It sends notices but
how? By email? If so, is Outlook 2007 also being used?

I have just installed SBS 2003 for a client using a terminal services and
an
application server. All server are Windows 2003 servers. Office is 2007.
There is a third party application that uses Word for a mail merge to send
notices to clients. Since the upgrade the mail merge has not worked.
The vendor "Mysis" is telling my client that there is a conflict between
Office 2007 and the Windows 2003 server products. Is there any validity to
that or just an excuse because their product doesn't work well with Office
2007.
