If you are using MCE 2005 (which is implied if you are downloading WMP11
since WMP11 is already included with Vista) then you may need to install a
Microsoft service update to make MCE2005 compatible with WMP11.
In particular you need the October 2006 update see

However this would only apply to running WMP11 (or possibly installing it)
rather than simply downloading it.

By itself, Windows Media Player cannot 'talk' to an iPod. You can install
Apple's iTunes on the same machine as Windows Media Player without it
conflicting. I have iTunes, QuickTime and Windows Media Player all working
fine.
It is possible to share music between iTunes and Windows Media Player if you
use a suitable format and have the right directshow filters. Suitable
formats are
MP3
AAC
Apple Lossless
Other formats that are not suitable for various reasons are
WMA
WAV
AIFF
FLAC
OGG
It is also possible to buy third-party software which will let Windows Media
Player sync to an iPod, in which case you don't need iTunes.

Personally, I have all my music in Apple Lossless ripped using iTunes, and
then shared with Windows Media Player AND Microsoft Media Center. I use
iTunes to sync to my iPhone.
Note: Windows Media Player (even version 11) still does not support PodCasts
unlike iTunes. The Zune team have junked WMP and written their own totally
different one which now has limited support for PodCasts (but cannot even
with these utilities talk to an iPod).
