I doubt the Database Utility is 100% perfect and I'd believe you can have corruption that it can't detect.
The best way to test is to use the Entourage menu --> Switch Identity... command to create a new identity and set up your account again. This creates a brand new Database. Your old one is preserved and you can get back to it using the same command.
After switching, go into each of your accounts under Tools --> Accounts... and set the options for your POP accounts to leave messages on the server. This way you can still download those same messages in you old identity.
