>From what you describe, it sounds like some other system is accessing the
mails on the IMAP server. They display briefly because they are held in the
local cache in Entourage, but when the local cache is updated from the
server, messages removed from the server will be removed from the cache.

Are you sure your windows setup is not filtering the mails to some other
mail folder at regular intervals?
