Do you have more than one Account set up?
Inadvertantly double checking, (the 1st one leaving emails on the server),
unlikely though!
Or, possibly; Tools, Accounts, Mail, Edit, Options, Leave on Server?
So they are picked up twice.
Or a Schedule, which is rather too frequent, so not letting a busy mail
server realise you've already got them?
If a server is running slow due to spam or virus problems, or even having to
be restarted, after frequent crashes, this may give your result.
I had a similar problem briefly, when I (unwisely) left MSOE open, while
browsing with MSIE, which crashed. THEN I had duplicates...

As a useful note to any people that have not posted here before, I suggest
that you employ a spamtrap method to avoid your e-mail address being
harvested and put on spam mailing lists. A lot of people have contacted me
about this recently, and I can only reiterate that prevention is better than
cure.
