Assuming it is a POP3 mail server, you use Message Rules (they don't
apply to HTTP or IMAP accounts).

The message rules will apply to any receive. Doesn't matter if you use
the Send and Receive button, the Tools, Send and Receive by Account or
the automatic receive via Tools, Options, General, Check for messages
every xx minutes.

If you want to separate by account, then you use a rule of the format,
where the message is from the specified account, move to the specified
folder and stop processing more rules.

In the case of HTTP (Hotmail/MSN) and IMAP mail servers, the OE folders
mirror the server folders. And message rules/filters are applied on the
server side.
