Problems with .Net frame extensions

I have a 2003 server. I installed it sometime back without IIS.
I have just installed IIS and followed the procedure listed KB306005

This fixed the extension mapping shown in the IIS administration tool, but it did not fix all my problems.
The thing that I find different between a 2003 server that had IIS installed when the server was install vs this one is.
When I try to access a web.config file (don't ask why) I get different results.
1) - Server that had IIS installed when 2003 was installed, returns and error telling me that .config is an explicitly denied
extension type. (Good response.)
2) - This server returns 404 - no found (bad response).
I have checked virtual directory settings. I have re booted the server. I have even removed the virtual directory and put it
back.
