Domain problems

Hello,
I am having a problem with my IIS 5.0 on Windows 2000. One of my domains shows up under the http://www.mydomain.com but not under http://mydomain.com. I think I've got the www.mydomain.com and the mydomain.com both registered correctly in IIS and also our router translation. I've just recently moved it over to a new IIS server.
Couple of things:
1. Mydomain.com is also my active directory domain.
2. Mydomain.com is our email domain.
3. Mydomain.com's IIS is located on a Domain controller.
When you go to the address you get a site saying that the website is under construction and that it currently doesn't have a default page. When I try to publish to this site it copies the files onto the C: drive of the server which is not where the website should be pointing to. Any ideas?
