Delete Operating system from C drive

I have two operating systems windows 98 in C drive and win XP in D
drive. Now I want to delete windows98 and make the C drive blank
without formatting it. Is there any problems in booting if I delete all
the files from C manually. There is Windows XP in my D drive. I think
my machine will boot from Win XP in D after deleting all files from C.
