network congestion ISA 2006

Hello, I'm having some very strange problems with my network ever since I
installed an ISA 2006 server to segment different networks (VLANs) on my
company.
We have 6 VLANs, on one of this VLANs is where the clients are connected, is
the biggest one since it is a 22 bit mask network (192.168.0.0-192.168.3.255)
The other networks are for application servers, database servers,
infrastructure servers and so on.
The ISA is right in the middle of all of this and filtering traffic between
them, it has one NIC card plugged into each VLAN.
Here is the problem.
Everytime some tries copying a big file from the clients VLAN to any other
VLAN, the network gets congested, communications start to fail, and the
network becomes very slow. All the switches start flashing their lights very
fast.
After canceling the file copy, everything goes back to normal.
The issue occurs only from that specific VLAN to the rest of them, in no
other scenario does this happen.
We made a test of removing the ISA server and configuring a Cisco router
instead, and everything works fine, no network congestion at all on file
copies.
The ISA is Enterprise 2006 SP1 and is an array of two nodes. Already tried
turning one off and still get the same issue.
Also updated the drivers from the NICs, but still didn't work.
I wanted to see if someone gives an idea on what may be wrong with the ISA
configuration?
