To configure logging, Open ISA2004 Management Console, the goto the
Monitoring, get the Logging tab, then on the left hand in the Task pane,
click on "Configure Firewall Logging", or "Configure WebProxy Logging", you
can control to log to MSDE, or simple text files, you can also by pressing
the "Options" button control where the logs are located, and all log
settings from there.

One things that also came now to my mind regarding your problem, when this
error occures, who much is the log file size at that exact time?

MSDE is actually a stripped down version of SQL Server, in SQL Server world,
a database usually have limits on their files, i will try to check how much
it is, but try to see how much is the Firewall log file size when you get
the error.

Try to log to a text file instead of MSDE as a test. make sure that you log
to an NTFS partition, because you will have a limit of 4GB for any file if
you are working on FAT32 partition.

check your logging settings to insure that it deletes log files older

I receive the following error in event log, then the server locksup.
The server is only at 50% disk capacity:
