MSDE supports multiple instances on the same machine. Each instance even has
its own set of MSDE binaries, and can be seperately updated.
For example, SBS2003 includes SharePoint, which can install the MSDE2000
instance "SHAREPOINT", and also ISA2004, which can install the MSDE 2000
instance "MSFW". If, say, you decided to upgrade MSDE2000 to SP4, you'll
need to upgrade both instances.
I'm not familiar with WMSDE, but I imagine the idea is the same.

From your post, my understanding on this issue is: You want to know if it
is possible to install MSDE only to support both WSUS and ISA2004. If I'm
off base, please feel free to let me know.
Based on my research and tests, we can install MSDE only to support both
WSUS and ISA2004 on the same computer. Since WSUS does support MSDE on
Windows Server 2003.
Please follow the steps below:
1. Manully install MSDE on the computer before installing WSUS.
For the detailed steps, please refer to the Appendix B of WSUS Deployment
Guide (these steps are also applied to Windows Server 2003):

2. Install WSUS, select "Use an existing database server on this computer"
in the "Database Options" page, choose "wsus" instance.
3. Finish the installation by following the wizard.
4. Install ISA2004

Hi,
Our Windows 2003 branch office servers are going to act as update services
servers and and web caching servers with ISA 2004. Update services wants
install WMSDE and ISA wants to install MSDE.do
We certainly don't want to install both versions of the database! And we
not really have a choice because update services requires WMSDE.
Can ISA use WMSDE? Are there any restrictions?
