Not to mention that ANY proxy server will introduce some delays compared to
the direct connection. Authentification, DNS lookups, AD lookups, CARP
routing, logging - they all take time as opposed to the direct connection
from the client. When the proxy is crushed under thousands of P2P
connections doesn't help either
What matters is not necessarily that direct connections are "faster", but
whether proxy connections are too slow. For example when a direct connection
yields 40 ms, and via proxy 60 ms, well I could live with that. If response
times become unreasonable then it's a different story, but in my experience
that happens only when ISA (or any other proxy for that matter) is
misconfigured or the hardware is not coping with the load.

Try it with ISA using the Text File format for the logs instead of SQL or
MSDE, since most other proxys (such as squid) use text files for the logs.
This way you are comparing apples to apples. The SQL server used for the
logs introduces its own lag and delay into the process because every
transaction must be logged before the next transaction is allowed to
"happen".

What
counts is whether/how soon those can be fixed. Plus nobody other than
is responsible if you decided to implement a major upgrade like SP2 in
production before testing it thoroughly.
I am in the testing phase now, for an ISA 2000 to 2004 migration. In
the process of testing, I have found, as the O.P. stated, any path
without ISA in it is faster, be it direct or through a 3rd party proxy
(in this case SQUID, which, BTW, has its own issues). Test it for
yourself, don't take my word for it.
