It might be that you're not doing anything wrong:
After you turn off logging for a Web publishing rule, ISA Server 2004
continues to log entries that match the rule

There's a post-SP1 hotfix available (call PSS to get it) that makes rule
logging work better, but the article lists a few caveats to be aware of that
might affect how successful this is.
If all else fails, I'd guess it might be relatively simple to pre-filter the
log file to exclude any requests from WPR1 before letting WebTrends have a
go at it.
2GB of *logs* just from precaching sounds like an awful lot too - why so
voluminous?
