If you are seeing EventID errors, you should post those.
You may find it necessary to capture some traffic to see
what credentials your clients are presenting to ISA
causing the prompts.
I'd suspect offhand that you have some kind of problem
either with timeouts, Domain Authentication replication
(ie. Is your TS a Domain Controller?) or accessing
forbidden sites (Rule not redirecting to a specified
webpage).
