I don't have a direct solution, but I can clear up one thing.
The fact that you go to one site first and authenticate with it first means
absolutely nothing. There is no such thing as going "through" one web site
to get to another, that is only an "illusion". HTTP is "stateless" and
operates on the principle that a browser requests a page from a server and
the server sends the page, that is all that is really happening. So when
you click on that link in the first site to go to OWA the browser simply
reads the link, gets the URL and sends the URL directly to the OWA site and
the OWA site responds directly to the browser,...in other words it is the
same thing as if you typed the URL directly into the browser from the start
without ever going into the first site to begin with.
So anyway, you need to troubleshoot the issue with this in mind, it should
make things clearer. As far as the actual problem, I can only suggest you
search for OWA publishing/authentication issues at www.isaserver.org
