Das ganze ist nur bei den PCs die vorher in einer anderen Domäne
waren. Die PCs die ich neu hinzugefügt habe bringen die gewünschte
Abfrage (auch ohne GPO - Windows standard Einstellung).

Schau mal nach, ob die PCs der anderen Domain den Wert ConfirmFileDelete in der Registry stehen haben. Falls ja, lösch den mal bei einem und konfigurier dann mal deine Policy auf anzeigen/nicht anzeigen. Will nur mal sehen ob die Policy prinzipiell funktioniert.
