If the site has the FP SE, FP controls the permissions on a per web or subweb basis (not on a per page of folder basis)
Move your .php pages requiring unique permissions to a separate folder, and right click that folder to convert to web (subweb), and
Publish (including subwebs)
Then open the online site in a 3rd party FTP program and change Only the permissions of the files in that folder
- you should not use FP to open that subweb again
