Yes, you can open the site in FP2003, but you don't see all of the
files/folders. Open the site via WebDAV (Dreamweaver or Webdav folder) and
you see everything.
Since it was a large site, with many subsites, the FP 2003 publish would
throw up seemingly random errors on different files. So we had to use WebDAV
and FTP to copy some of the files over.
Could performing a copy of one of the "_" folder contents from the old to
the new server be causing the problem? I've run a Check Server Health,
Detect and Repair. Any other command to try? Maybe a command line of the
owsadm utility?

they are hidden FP extensions files.
Also _vti folders are never published or copied between servers /
locations as they are unique to
the installation of the FP extensions on a specific server and the
specific web site created and
managed by FP extensions.
