When you start frontpage, go to File > Open and select the web you want work
on, then when you publish, select the server location you'republishing to.
Then when your finished, cancel out of the publish window, close the web.
Open the other web in the same way.
This will keep them separate and allow you to publish to the location you
want for each site separately.
