Table Update

I had to do an update to a large table. There were many steps to doing the
update so I was told to copy the table locally while working on it then
upload the table. Well, I did that and the software that uses the tables did
not work properly. Funny thing I noticed was that the table had multiple
indexes for some fields but the one I uploaded did not. Just one for each
field that needed an index. Would this make a difference? What could cause a
problem like this?
