How about if we download directory, wait 1 min, download dir again,
and then compare sizes ?

Not really.
We work around that by having the "customer" (in our case a vendor) park a
flag file when they're done. When they begin an upload, they first delete
the flag file if it exists. After finishing their upload, they put it
back.
We never actually touch the flag file. We just look for its existence.
Since
it's the last thing they upload, we don't actually care if it's partial.
The
OTHER files are done. <s>
