Based on my knowledge, the "access denied" error is by design, and you are
unable to change replicas on SYSTEM CONFIGURATION folder. If you try to
delete any server in the list, you will get the same error.

The SYSTEM CONFIGURATION Contains public folder expiry information. Also,
the store does have a cache of replicas, it is possible that if invalid
replicas remain after proper removing an Exchange server. You may try to
dismount/mount the remaining public stores to remove these replicas.

Actually, you don't need to worry about the SYSTEM CONFIGURATION folder, as
it is specific to individual Exchange Server and don't need to be
replicated.

Please confirm if there are any problems related to this issue. If there is
no problem in Exchange server, we can just safely ignore this event.
