In order for the other SMTP domain users to have calendar sharing etc. they must have an exchange mailbox (there is no calendar sharing with POP3) and use another outlook connection type like mapi or RPC over HTTP.

Ok, let me explain it further.
We have domain xxx.com, which has been in place for a number of years, and
about two years ago we installed Exchange 2003 as the primary mailserver,
working only within that domain with no problems.
This spring, we acquired/opened yyy.com, a completely seperate domain and
company, but on our same backbone, behind our firewall. They needed email,
so I added their domain to the Exchange server through a new recipient
policy, so the server would forward/accept their mail. To build them an
email account, I have to build an account in xxx.com for users in the yyy.com
domain, then change their primary email address to their yyy.com address.
You are correct they don't use SMTP to connect, they use a POP3 connection to
the Exchange server to send/receive mail.
What I need to do now is provide yyy.com full Exchange functionality,
hopefully integrated on one server as my budget is shot. So I need to know
if that is possible, having two domains on one Exchange server. I have seen
some talk of 'virtual servers' or 'virtual directories' on TechNet but that
appears to be for a front end server driving for back-end servers...
I'm just looking for guidance here folks, trying to determine if I have to
run two seperate exchange servers... or if I can house two domains on one
server through some sort of trust agreement..

Are these domains you are talking about AD domains or internet domain names?
How do the users from yyy.com access the Exchange server? You don't access
Exchange via SMTP. That's a transport protocol. It might be MAPI, IMAP,
POP3, RPC over HTTPS, OWA, etc, but its not SMTP.
