I would say check in ADSIEdit and see that there isn't a floating connection agreement in Active Directory that you just cannot see in the ADC Manager. In ADSIEdit drill down to the following:
Configuration->Services->Microsoft Exchange->Name of your Organization->Active Directory Connections
See if you see any other connection agreements listed there at all. You will probably see the Default ADC Policy, and this policy just has rules that would apply to the connection agreements that you've created. It's not an actual Connection Agreement. However, if you see others there, then that would explain why the ADC isn't allowing the uninstall.
If you see connection agreements other than the Default ADC Policy, then the msExchHomeSyncService attribute is probably empty (which doesn't allow it to show in the ADC Manager). There is a variation of this issue described in this article:

I have almost completely migrated over from exchange 5.5 to a new ES 2003. I have migrated all mailboxes and have deleted the exchange 5.5 form the site. I am now trying to uninstall the Active Directory Connector. There were 2 connection agreements left in the ADC. They were "Public Folders" and "Users". I have deleted these 2 connections agreements left in the ADC and forced a "start replicate now"
Then when I try and uninstall the ADC I am still getting an error:
Cannot uninstall Active Directory connector. I get an error that says
"Setup is unable to continue as it has detected there are one or more connection Agreement(s) associated with this active directory connector. You must first delete the connection agreement(s) or configure them to run under a different connector service befire attempting to remove this connector service.
