What about the rest of the Exchange 5.5 org that you don't control? Are they
upgarding to 2k3 as well? Mutiple forest Exchange implementations are fairly
complex and shouldn't be taken oin lightly. If I understand you correctly, if
you upgrade your site, and then the hub site upgrade into a separate forest,
you'll have multiple Exchange orgs connected via 5.5, which is very bad
(actually I don't think it will let you do this anyway).
You need to understand what the plan is for the whole Exchange org, and work
within that plan. If you want to go ahead and upgrade on your own there are
still options, such as separate your 5.5 sites from the org, rename the org
and use the IIFP for AD to link your forest up to theirs (see
