You need to look into ADC, if you haven't already.

Do you have Public Folders too, you can use PFMIGRATE for this? Also you
will need to migrate any System Objects (DLs, Contacts ect that is homed to
that server). Are you going to install the 2003 Server in the same 5.5 Site?
There are ramifications if you do a cross-site / Administrative Group moves.

Thats pretty much the high level. The Deployment tools are helpful with
ensuring the Mailbox cleanup has been done (i.e Resource Mailboxes). You may
consider putting in a temporary ADC server. Also I would gain a good
understanding of ADC before you implement it.
Yes there are such things as "system folders".
