Yes taking Domain A to Native Mode, installing Exchange to this Domain and
hosting all your distribution groups in Domain A as Universal
Distribution/Security Groups should work. If you have DLs in Domain B
Exchange recommends they be Universal Distribution Groups until it is
switched to native mode.

I know of no ill effects of taking Domain A to native mode and leaving
Domain B mixed mode. So you should be safe to make this switch of Domain A
to Native Mode.
