I have an unusual upgrade scenario. Please advise.

It's not a particularily unusual scenario as it goes,
although usually people have managed to get 2000 working
properly before 2K3.
You can co-exist 5.5 and E2K3 quite happily.
There is useful stuff herte:
http://www.microsoft.com/technet/prodtechnol/exchange/2003
/library/default.mspx to assist in the migration. You
will need to re-install the ADC and do the AD preps again
for the new version.
If you do think it's an unrecoverable mess then you can
strip out Exchange 2000 from the AD before you start. See
http://support.microsoft.com/default.aspx?scid=kb;en-
us;273478 for details.
